Xarray will replace _FillValue and missing_value with NaNs. You can avoid this by passing mask_and_scale=False to open_dataset (https://xarray.pydata.org/en/stable/generated/xarray.open_dataset.html#xarray.open_dataset) or by using .fillna(-9999) before passing your data to GDAL (https://xarray.pydata.org/en/stable/generated/xarray.DataArray.fillna.html)
